Since then, I have wondered what sort of connection each of these routes have. In previous visual novels that I have read, there are some interesting and clever approaches to tying in the routes to visual novels, such as routes being failed scenarios that all lead up to the true ending, or each route being part of the main character's development in order to face the trials ahead.

With all that done, I shall finally answer the question of ‘What is the meaning of all the routes in Fate/Stay Night?'. Bear in mind that this is both based on my own knowledge and may be neglecting key facts that I overlooked, and is full of spoilers, so forgive me if there is any problem.
Each route, at first, seems like how the outcome would play out if Shirou decided to gravitate towards a particular character, just like any other visual novel. So, at first, I believed that each route was just an alternate continuity and nothing more. However, something I noticed during the battle between Rin and Sakura during the climax of Heaven's Feel is that the Holy Grail has the ability to distort reality as it pulls energy from other worlds. The existence of Archer in this timeline is also a paradox due to the fact that his body has not died yet. He exists in a future where Shirou has fulfilled his initial wish of becoming a superhero to a T. In the Completion Ceremony you get when you reach every bad end, Taiga implies that this is the future of the Fate route. Archer knows that this is a future he does not want, so he tries to end it in a different timeline by attempting to kill Shirou, which forces Shirou to understand that his ideal of saving everyone has faults, and he needs to learn how to compromise with fate. So the theory I have is that the Great Holy Grail is creating distortions in reality which alters circumstances slightly in order to create the perfect conditions to create Avenger, while also giving Shirou the opportunity to figure out how he should live and work toward a better future. This, of course, means stopping Avenger and maintaining the balance of chaos and order in the world.

To put it in simpler terms, Fate presents the question of how Shirou should shape his future, Unlimited Blade Works gives him the answer to that question, and Heaven's Feel is one application of that answer. I say one because Shirou could just as easily have given up on Sakura and worked towards something different, but what other applications are out there is left to interpretation. But that's only how I view it. If I'm wrong and I missed something crucial, then I will take into consideration what I missed. My knowledge of this game isn't perfect and I know I skipped a lot trying to write this review, but I guess it can't be helped.
In closing, Heaven's Feel brings out both the best and the worst of Fate/Stay Night, making for a wonderful finale to a great visual novel. It was well worth the ride. Fate/Stay Night Realta Nua itself is quite the massive and thought-provoking story, although like most other stories, it is not perfect. But like Illya says, it is for the best that one cannot have everything in life exactly the way one wants. So, there's no reason for anyone to ignore this visual novel because of its flaws. Who knows? You might like it better than I did.
